Most of the time, ships are merely transportation. You want to be sure that you'll draw a ship fairly quickly. In a forty card draw deck, which I find to be the most common, five ships in your deck will give you a one in eight chance that you'll draw a ship and about a seven in eight chance of getting one in your opening hand. Plus, Spacedoor and Ops can help guarantee that you'll get a ship quickly, in fact they actually let you get away with playing with fewer ships in your deck.

However, these are just general guidelines. The Borg, for instance, tend to either use a lot more ships (Scout swarms) or fewer ships (Cubes) depending on their strategy. Armada decks will also tend to use more, to compensate for a high attrition rate and to get more firepower. Decks that redshirt in space will also want lots of expendable ships.

The trick is to not go overboard. I find that in most games I only ever need one or two ships (but then again, I don't redshirt). If I'm stuck drawing ships late in the game instead of that key personnel to let me complete that last mission, I'm in the same situation as not being able to get a ship when I need it.
