As stated on Empok Nor, when you commandeer it the first time and flip it to the second side, you may download "any number of different sites". The practical limit is, of course, the number of different site cards available in the game (minus Ops and the docking site that was most likely seeded on Empok Nor to start with). If you have all the other sites in your deck, you can download every one of them.
The "six" limit is the number of sites that any player may seed during the facility seed phase. It has nothing to do with any specific Nor, whether you even have a Nor (you could seed them on your opponent's Nor) or whether you have multiple Nors (you get to seed six total, not six per Nor). It also has no effect on sotes that are played during the play phase (and downloading a site into play is "playing" the site card).
