The Transwarp Conduit is an "artificial subspace tunnel". As I recall, when the Borg opened up the conduit, the Enterprise just travelled along behind them before it closed. Quite a bit like a wormhole (and you *can* wormhole a cloaked ship).
I don't see anything about the card that indicates it is a phenomenon that would require the ship to be visible for it to work. Consider a normal turn, where you play Transwarp Conduit first and target an uncloaked ship. It now has double RANGE for the turn. If you cloak it, it still has double RANGE.
As for Engage Cloak, you are using up "stored" RANGE from previous turns, so I can't see those movements being given double RANGE. Transwarp Conduit specifically says the ship's RANGE is doubled *this turn*. So only this turn's movement would be affected.
However, I do not consider Transwarp Conduit to be a valid response to moving a ship. It does not specifically affect movement -- it affects the ship's RANGE. You could play a Transwarp Conduit at the beginning of a turn and then end up never moving for some reason. If you want to use it on a decloaking ship that is on Engage Cloak (to double "this turn's movement RANGE"), you should play the Transwarp Conduit first, then announce the decloak, move the ship off the objective and make your movements.
